The secret ending in the beggining is completely pointless. There is even a perfect chance for one in the game. At the end, when you race to the bunker, and have control of your character, you can turn around and shoot Joseph in the back of the car. Which results in an instant gameover.
John was never trying to actually save the Deputy. The whole thing was an act. My theory is, John was planning to torture the Deputy to death. When he tried drowning you in the Cleansing, Joseph rebuked him. If he can get the Deputy alone with him, then he can do as he pleases. Joseph as an Antagonist was indeed an antagonist, maybe because he didnt try to be Vaas 2.0 as I felt with Pagan, you know the quirky , f*ck all psychopath, who doesnt give a flying f*ck anymore. Nope he acts and moves with purpose, clear of mind and with a goal in his sights. Yea it is beyond annoying to kill off someone that captured you FOUR times then to the next region and get captured MULTIPLE times again. It is the dumbest crap Ive seen in a game in a long time. Its a shame because the characters are interesting and the game is fun but that crap alone just ruins most of it.

The fight here will generally be fast-paced, close-quarters type stuff with lots of allied combatants. After killing John Seed, your character will be given the mission "The Quality of Mercy." This mission involves heading to John's bunker to rescue Deputy Hudson, as well as a number of other hostages.

If that doesn't work, the only other solution I know of is to restart the game. That's only my experience though, so I'd wait to see if somebody else has a better solution. I fixed it, you have to press m go to quests and click on the Wrath one. Thank you!
